Check this web site. I stayed just off Union Square and to be honest great location as everything is so accessible. I stayed at the hotel UNION SQUARE but can't remember the cost...Sorry. Make sure you do the Alcatraz tour late in the afternoon. We did the last tour of the day at approx 4pm and it was eerie to say the least!!
Have a great time and check out the Golddust Bar on Union Sq for the Bucks Fizz in the morning!!

Hotel Powell is nice and cheap .The Powell street car stops right outside the front door. Its just off Union Square

For your first visit Union Square is probably the best place to stay. There are lots of good restaurants, shops, theaters and clubs in the Union Square area. It is centrally located with lots of public transportation options and within walking distance of most of the tourist areas.

Joie de Vivre http://www.jdvhotels.com has several hotels in the Union Square area in different price points. Each hotel is unique and they have a cool free program where they match you with a local person, called a Golden Gate Greeter, who shares your interests to spend a few hours with you and familiarize yourself with the city. http://www.goldengategreeter.c...

There's a very cute place in the Marina, just off of Lombard, called the Hotel Del Sol. Rooms run about $160/night for double occupancy.

If your looking for cheap hotel in San Francisco. Go to http://www.firstworldclasstravel.com, they give specail rates evreyday. The hotel that my travel agent told me is the best is Hyatt in Downtown S.F. and the Hilton is not that good.
