We like a hotel on the beach with breakfast,something good and clean.Cheap of course. It depends on what kind of experience you and your wife want.
Kuta - cheaper accomodations, vibrant nightlife, the beach is great for surfing. Some famous hotels in that area: Hard Rock Hotel, Mercure Kuta Hotel. Things can get noisy and motor vehicles and human traffic can get pretty insane all day long (especially during high season). Beach can also get pretty crowded, and watch out for the street hawkers, they are everywhere and they are very pushy.
Nusa Dua - definitely more upscale, lots of nice 5 star hotels: Hyatt, Nikko, Bale, and coming up St Regis. The area is so much nicer and more organized, and it's also safer. (To refresh your memory, Kuta was the place where the bombing took place). It's more family oriented. The beach is cleaner, but you can't really surf there. I notice that visitors to Nusa Dua tend to stay in the hotel area as opposed to going to the beach or walking around the Nusa Dua area.
Most hotels in Bali will include American buffet breakfast in their pricing.
My personal suggestion for you and your wife would be the Conrad Bali at Benoa. (it's the halfway point between Kuta and Nusa Dua). It's pretty new, it's clean, and the room rate goes for about 90USD/night including breakfast. Benoa beach can be used for water activities, like banana boat, jet ski and parasail. kuta is cheaper than nusa dua. but nusa dua is more upmarket and quieter. check with asiarooms.com for the room rates. have a good vacation. Nusa Dua! But Kuta Beach has more things to do, see and buy!!! both are beautiful places. if you want go to surf, you should go to Kuta. There also many shopping places near Kuta, bungee jumping, etc.
i suggest you go to Jimbaran beach, you can eats seafood there. and not far from denpasar, u can go to Tanah Lot/Besakih by car, its about 3hours.. cheap must go to Kuta....try Ramayana hotel....http://www.baliselection.com
Nusa Dua area is more to branded hotels and more expensive. But definitely gonna be a romantic gateway!!!! Kuta Bali, definitely Hard Rock Hotel, Kuta Bali. Cheap, clean and good location and the facility is the best compare to others along Kuta. www.hardrockhotels.net.
Nusa Dua hotels are very expensive, double price than Hard Rock Hotel but the place is quieter and the beach is good.
I recommend Westin Hotel and Grand Hyatt hotel Bali.
Sanur, the hotels are cheap too, but the beach is corals beach, can not swim comfortably. Nusa Dua is more tourist oriented though a wee bit pricey as compared to Kuta. But if money is not a factor, I recommend Nusa Dua. Kuta beach is cheaper and busy area. Nusa dua is quiter but more upper and less busy. There is no cheap hotel there.

Kuta is more happening. i guess hard rock hotel is one of the place to stay, it's not on the beach but you just need to cross the street.

. If you're going on honeymoon or like the atmosphere Nusa dua is better. If you like the crowd and cheaper place you can go to Kuta. For me, I prefer kuta. Because Nusa dua is kinda far from places such as if you wanna go to Uluwatu or ubud, it's quite expensive with cab, doesn't it. but the atmosphere in Nusa dua is good for honeymoon.
Go to jimbaran for dinner on the beach. You'll love the atmosphere.
